Changing Shipping Profile Options

I initially set my shipping to a flat rate while I worked out what percentages I wanted to charge. I have put in my percentages, saved them and have the two boxes unchecked but when I try a test purchase the flat rate is added not the percentage. Have I unchecked or not checked a box somewhere?
